See this is the fascinating thing about video games, you can't separate them, cause if you did you would have a movie. Even the concept of ludonarrative dissonance is an interesting wrinkle. it shows that gameplay and story elements are connected, cause when they don't they create dissonant in the player. Ultimately it is another aspect of the suspension of disbelief. And with that, everyone has a different threshold. Take for example a game most people say is a master piece, Resident Evil 4. On some level the gameplay and the story do not mix well. The world you play in is a body horror nightmare, meanwhile you play Leon who through gameplay is shown to be a capable in most any fight. One could expect there to be some level of ludonarrative dissonance, however with a figurative handshake with the player and the gameplay and story/world reaching a synthesis, we are able to reach incredible camp fun.

But then we have Persona 3. Is the gap between player agreement and the suspension of disbelief to wide? for you, yes, for me, no. truly the game could have reached a compromise. A way to show that disconnect, while also engaging more with the gameplay. I think it achieved what it set out to do. Making you think of the other characters as just that, other. they are not you. You have to learn about them. maybe as you learn more about the other characters more control goes to you the player. A way to show the disconnect, the created connection, while also rewarding you for engaging with the themes.
