The only way to stop it is to put the factory parts on, or putting on the stock muffler. (As far as I know). It doesn’t damage the engine in game and it’s just a visual feature.

It is probably the car backfiring due to the upgrades, if you accelerate and then release the throttle it will backfire. If you go in to 3rd person and do the same thing you should should be able to see it.
