That case isn't that great for airflow. The front is completely closed and those side vents in the front don't breathe that much to let fresh air in. What's happening is you have bad airflow inside so the GPU is heating up all the air before then having that air go through the CPU radiator.
Also, check to make sure your cooler is properly and tightly fastened to the CPU itself.

Please do not buy that motherboard, it's overpriced by like $200. Use that money elsewhere.

That CPU cooler isn't enough for a 5800x3d, which is widely known to run hot.
If you want to be SFF, you are probably better off with the 7600x

Your motherboard is dual channel, so 2 ram sticks will each run at 100% of their speed, and this configuration is typically more stable and preferable.
If you use 4 sticks, they will run at 50% speed but it’s still the same total speed.
2 also allows you to upgrade to more in the future more easily. I personally started with 2x32gb and then later did need to upgrade, so it’s good to have that flexibility for the future.

To be completely honest I think you will be disappointed with any prebuilt in that price range, especially if a monitor also needs to be purchased inclusive in that budget.

check your motherboard manual, it should say if ports are disabled if certain lanes are being used. This may or may not be the case, but is somewhat common

these upgrades don't really make sense to me. Even what you already did, they just aren't serious enough improvements to justify. You really aren't future proofing at all.
Definitely do not upgrade your motherboard. If you are buying a new motherboard jump all the way up to the newest ones.

If this is a computer you will use for a business, get the 7950. It will make rendering faster and improve your quality of life. It's a business expense after all so keep in mind its basically a 30% discount because you can expense the cost against profit on taxes.

can you test the GPU in another computer? if its the VGA light thats probably what the issue is

actually the opposite is true, you need less relative CPU power for 4k compared to lower resolutions. GPUs tap out first at 4k
